You've managed the order. You said the drink name, you got the size right, and then the barista asks one more thing you didn't catch.
It's almost always the same question, and the answer is two words.
The question
드시고 가세요? — deu-si-go ga-se-yo? — "Are you having it here?"
Or the longer version:
드시고 가세요, 아니면 가져가세요? — "For here, or to go?"
Some baristas say 매장이세요, 포장이세요? — mae-jang-i-se-yo, po-jang-i-se-yo? — literally "in-store or packaged?"
They all mean the same thing.
The answer
Two options, and either one is a complete answer on its own:
여기서 먹고 갈게요 — yeo-gi-seo meok-go gal-ge-yo — "I'll have it here"
포장이요 — po-jang-i-yo — "To go"
Shorter versions work fine too. 여기서요 (here) and 가져갈게요 (I'll take it) are both natural.

Why they always ask
It isn't small talk. The answer changes what your drink comes in.
매장 (for here) — a glass or ceramic mug. Real cups, washed and reused.
포장 (to go) — a disposable plastic or paper cup with a lid.
Korea restricted single-use cups inside cafes, so if you're staying, you get a real mug. That's why the question is mandatory rather than polite.
The barista will often confirm: 네, 머그컵에 드릴게요 — "Okay, I'll serve it in a mug."
If you change your mind
You can ask for a to-go cup partway through:
포장해 주세요 — po-jang-hae ju-se-yo — "Please pack it up"
Some cafes charge a small fee for the disposable cup, usually a few hundred won. Others don't.
The same question elsewhere
